Should I not be accessing those drives or subdirectories directly via Finder ?

If you are using a client machine, WIndows or MAC, then you are accessing the drives via Samba.

So no objections in principle to copy files via Mac's Finder into the movie, video, or music subdir's of the server ?

Actually, this raises a second question: the finder window shows a half-dozen subdir's within HDA, again, music, video, movie, books, docs, etc. Can I see other directories in the server via Finder. For example, it would be great to be able to access some of the mediawiki subdirs that you mentioned earlier and copy/paste some local files (from my mac hard drive) into the mediawiki subdirs.

Thanks

I am not experienced with MAC. I doubt you will be able to access any folders other than the shares using that Finder.

The linux permissions prohibit access to other folders via Samba with your typical user ID. In order to access the other folders, you will have to have root access. That is likely not possible via the Finder app.

That's why I mentioned using WinSCP or a MAC alternative. They typically let you login as root, much like SSH does. If you are using Greyhole, don't recommend you do anything with the shares outside of Samba. If you do, files may not get replicated.

You can also use SSH and wget your files you are trying to move to the HDA from the source or a cloud account like Dropbox with a public link. There are options, but client apps such as Windows Explorer or Finder app just don't have the permissions to access system areas on the HDA. You may be able to read, but write won't be possible with them.
