I just rebuild my server just in case I screwed something up...just wish I created a snapshot last time. Gotta love testing in a virtual environment, I will let you know after I complete the MC/MMA reinstall.
EDIT #1: Well, I re-installed MC/MMA and after about 2.5 hours MC and MMA seem to be running fine. Not sure what was causing the issue, to be quite honest. Maybe one of the other apps I had installed was causing a conflict...or maybe just a lack of memory issue. I will take snapshots and re-install those apps and see if issues exist.
EDIT #2: One other issue...what seems to be the best way found to start and stop the servers. Is there a script that can be used as part of the /etc/init.d files or has something less complex used?

Out of boredom, I was started running two instances of both McMyAdmin and the MineCraft server. All I did was create a second folder under web-apps, downloaded and unziped the mcmyadmin archive. Changed the web port and server port in the McMyAdmin.conf file and change the server port in the Minecraft/server.properties file to match the entry in the McMyAdmin.conf file. Both are running fine and able to accept players on my virtual server. I will try this on my real server as well since I want to move my local files to the server and play them from there for safety.

Okay, I got my real physical server up and running with two instances of Minecraft Server running. I ended up copying the files from my virtual machine and got it working. I did this for three reasons.
1) McMyAdmin has been greatly updated recently and I wanted to stick with what I know works. At least for now.
2) Any method I used to download the minecraft server would end up being v1.2.5, and I am on a server that is still v1.2.4 as well as my client games that I will move over to the server once I figure out how.
3) I did attempt the wiki instructions with the new version, but I couldn't get it to work. There may be some new requirements.
I am also including a honest to goodness startup script that I found to properly start and stop the server. For multiple servers, just change the mcmyadmin directory name and the service name. BTW, I named my folders MCMA and MCMA2 so you will need to adjust accordingly.
