Then after not being able to access the admin on port 9000, I uninstalled

Ok, it appears to install correctly. The uninstall has some errors that concern me.

I am unsure why the web ui is not working. That will take some investigating to figure it out. I will see what I can sort out. It will probably be a few days.

EDIT: Looks like I got it fixed. Seems they changed the port from 9000 to 9001. I have updated the app and promoted it to BETA for Ubuntu. Please let me know how it works for you.

Can access the webmin but I'm not sure if I'm setting it up properly to find my files.

I have mounted my shares locally but if I try using /mnt/samba/Music the scan terminates unexpectedly. I assume that the mediaserver cannot properly scan samba shares.

So I had to point to /var/hda/files/drives/drive1/music which is the location of the share (in addition to the Greyhole landing zone). So I'll have to keep an eye on things to see if they continue to work correctly.

That is incorrect. Always point to the actual shares, i.e. /var/hda/files/music. Do not worry about Greyhole as it should be transparent for media streaming.

I think the issue is that my /var/hda/files/Music directory is empty.

It shouldn't be unless you are not using it. You would want to point it to the share that has the music files.

Right - I followed these instructions http://wiki.amahi.org/index.php/Moving_landing_zone

Specifically this section:
Move the LZ from it's old path to the new path. You can do so using the file browser in X, or using the command line (eg. mv /var/hda/files/music /var/hda/files/drives/drive1/music)

Edit the share path (Location on Amahi) to reflect the new path.

So the share is set up to use /var/hda/files/drives/drive1/music per the instructions.

I believe that var/hda/files/Music is just a leftover directory from the default shares setup (I just prefer all lowercase directory names). There is no directory var/hda/files/music.

That makes sense. I prefer lowercase names myself. Easier to type LOL As long as you point it to the share path then it should work.
