Well, I installed the new rev, did a backup, then fsck.
Backup didn't survive, sorry.

Each time you report a file that disappeared, please include the output of:
This command should be run as soon as you find a disappeared file (after fsck in your case).
Without that, my only chance to fix the problem is to try to guess what happened on your machine.

Hi again..
OK, a couple of strange things happened. I installed 0.6.16-1 then backed up. Upon fsck, the backup disappeared. That's when I posted. Then I backed up again and did another fsck, waiting for the file to diappear to send you the debug. Well, it never got deleted!
Then I installed 0.6.18-1 and did another fsck. Not only did my current backup NOT get deleted, but an old one showed up!
So, I guess we have success. I'll keep you up to date on any issues.
