After some issues with the VNC application, I locked myself out of the GUI/X windows and made a sloppy mv command that toasted my Boot folder. After attempting to get things back and running, I decided it was just better to reinstall Ubuntu and restart the Amahi process from scratch. Well I've got everything back up and running but I am fearing that I lost some files in the transition process. There were a number of files in the var/hda/files/drives/ and var/hda/files/(blah blah) folders, being shared on the Greyhole pool. I believe that a majority of these files are safe and available in my newly rebuilt and reconfigured Amahi/Greyhole settup.... but I do know that just prior to my services crashing, that Greyhole --view-queue had about 82,000 files left to be written in it. Does this mean those files were in my /var/ share folders, and are now lost? Is there anyway to recover these files if that is the case? Greyhole was not functioning when I reinstalled Ubuntu so I was not able to selectively remove them and do things the proper way..
In short: I blew up my Ubuntu Installation and reinstalled. I had files waiting in the Greyhole Queue to be written, are these files lost? No redundancy was set for any of these shares/pools
Are files waiting in Queue lost if Ubuntu is re-installed?

Chances are they were probably lost. I would look around to be sure, but I would agree with your assessment.

Yeah I am pretty sure everything in that primary disk was blown away, it was a 1TB HDD and now its registering 900GB free... ackk. Well I disconnected the drive and I was going to attempt to recover the /var/ folder using Knoppix, I know there's some great tools on there that should help recover files from an old partition, and I'm guessing that the partitioning system being left as ext4 / MBR might actually be useful for recovery. We'll see. Still getting the new HDA installation up and running but so far everything looks smooth. I need to distance my shares from my root partition to avoid issues like this in the future... I know this was a recommendation on the wiki and now I know why!
