No solution as of yet. There is a bug addressing the issue. For now, you will have to manually create the directories on reboot.

No reason why they would get removed. It affects some BETA apps as well. Hope to figure it out soon, but no estimated completion date as of yet. Please understand we have a ton of work on our plates and limited resources.

Woohoo! Looks like I have found a solution to the disappearing PID directories on reboot. The affected apps, SABnzbd Plus, CouchPotato, Headphones , and ZNC (BETA) have been updated.
