I've been using running ownCloud on my HDA which then stores all of it's data on a 1TB external drive connect by USB. I've used it kind of like a simple backup system and I love the file sharing functionality.
My thought is that if I need to restore data, I can unplug the external, plug it into my PC, grab what I need, and then plug it back into the HDA.
I'm about to set up a new HDA from scratch (upgrading the hardware). That system has been working well, but I want to make sure that there isn't a better/easier/more efficient/etc. way to accomplish something similar.
Any ideas or thoughts or advice on this?

I refer you to the ownCloud wiki guidance. There is a section for backup and restore.

I was planning to post there as well, but I guess I was wondering if there were other solutions from an Amahi standpoint. For example, mounting the drive differently or what have you.

I would say there are others with their own configurations out there. Maybe one of them will jump in here.
The wiki guidance was written by the Amahi user who provides all the testing and such for the ownCloud apps. He may have something else to offer.
