Assuming I install Amahi and stored some files already and I want/need to reinstall the OS, will I need to recopy all the archives or I can somehow use the disks as they are?

I rebuild mine last weekend, from Amahi 5 to Amahi 6. All I did was take a snapshot of the all the shares on the HDA page, and recreate them in the new build, being careful to copy CASE exactly. Then, run greyhole --fsck and wait... a long time!
It'll scan the data drives and recreate all the shortcuts.
type
tail -f /var/log/greyhole.log
and watch as it trawls through your files. Oddly too, it doesn't do the files in order, so as shares are filling up, all the files won't necessarily go back into the folders at the same time, so some of my directories where only half full, I though I'd lost files.
