Hello, my main hard drive that fedora and Amahi are installed on is starting to falling. So I need to copy the partition over to a new hard drive. will I be able to simply go about using my favorite partitioning software and copy the drive? or will there be some sort of a problem with the way gray hole works?

It should be fine. Recommend backing up the entire drive, not just the OS partition. Then restore it to the new drive.
Recommend using Clonezilla to do the backup. Since you are only copying the OS drive, Greyhole should be unaffected.
